Carrier Command Software - Cannot Assign Ship to Carrier

I have a Zeus with 42 M3s. Sometimes I can assign a docker M3 to carrier, sometimes I can't. It doesn't let me change from "none" on Carrier Command Software. Anyone know of a fix or a workaround. I sometimes have the issue, sometimes I don't. I don't get it.

Also, my carrier replaced a lost M3 in the HQ, but it didn't apply loadout and it was left stuck in the HQ. It wouldn't go to the carrier. What's going on?
